Our team seeks to decode the molecular and cellular processes that guide T cell behavior under different physiological conditions. Through proteomic analysis\, we’ve uncovered key molecular players involved in TCR-ligand discrimination and metabolic processes. DESCRIPTION:A digital twin of oxidative metabolism to better understand the mechanisms underlying neurodegenerative diseases and ageing. \nMitochondria play an essential role in the production of the energy required for cell function by generating adenosine triphosphate (ATP) through redox reactions\, which are catalyzed by the five complexes of the mitochondrial respiratory chain. These reactions require electron transfer and\, with oxygen\, a superoxide anion is formed. Reactive oxygen species (ROS) are molecules derived from this superoxide anion. If not properly regulated by the antioxidant defenses\, these ROS induce the oxidative stress. Complexes I and III of the mitochondrial respiratory chain have been identified as the main generators of ROS. When one or more of these respiratory complexes are altered\, this can lead to oxidative stress at the cellular level. This mechanism is frequently associated with cancer\, aging and many neurodegenerative diseases.\nWe modeled the catalytic mechanisms involved in the formation of ROS and their regulation by antioxidant defenses. We began by developing deterministic mathematical models representing the catalytic activity and ROS production of complex I and III individually. These models are based on rate equations\, using the Michaelis and Menten formalism and biochemical data available in the literature. This approach makes it possible to build simple models capable of simulating the activity of complexes I and III\, as well as their ROS production\, under different conditions\, and is easily modifiable and integrable into a more comprehensive model of the mitochondria.\nFinally\, the mathematical model of complex I was put to the test via a study on a model of neurodegenerative disease\, dominant optic atrophy to provide a validation on the simulation of catalytic activity and a prediction on the ROS production of complex I and with fibroblasts from the INSPIRE T cohort concerning ageing. \nPour suivre la conférence à distance\, cliquez ici. \n—————————————————————– \nNoélie Davezac is a professor of molecular biology at the University of Toulouse. Following her PhD on the regulation of cell proliferation in 2002\, she worked at the Necker Institute in Paris on the analysis of genetic diseases and the identification of therapeutic targets using omics-based approaches. In 2004\, she was recruited to the University of Orsay (University of Saclay)\, where she continued her research. At the University of Toulouse 3\, she worked on a genetic neurodegenerative disease\, focusing on oxidative metabolism within the CBI\, and in 2015\, she introduced mathematical models to create digital twins of oxidative metabolism. She is the director of the Master’s programme in ‘Complex Systems in Life Sciences’\, which focuses on modelling in biology and medicine. Finally\, she is Deputy Vice-Chancellor for Research\, responsible for science and society issues\, at the University of Toulouse.

DESCRIPTION:A journey within the tumor microenvironment reveals STAT3 as a central hub for fibroblast activation in epidermoid carcinomas.  \n\n\nA key determinant for sSCC metastatic progression relies in the intricate interplay between cancer cells and tumor microenvironment. Carcinoma-associated fibroblasts (CAF) profoundly impact cancer aggressiveness by orchestrating the tumor ecosystem. Two major sub-populations of CAF\, the myofibroblastic CAF (myCAF) and the inflammatory CAF (iCAF) coexist in the sSCC TME. While CAF heterogeneity has gained recognition as an essential factor in cancer progression\, it is yet a compelling challenge to understand their heterogenous biogenesis and multifaceted functions. \n\n\nTo decipher the molecular mechanisms of CAF heterogeneity\, biogenesis\, and functions\, we have engineered a CRISPR-Cas9 competent human fibroblast population\, from primary cells\, that enables flow cytometry and microscopy real-time tracking of their differentiation into either myCAF (myCAF promoter driving GFP) or iCAF (iCAF promoter driving BFP). Mechanistically\, we demonstrate by genes expression analysis and functional assays\, that human cSCC cells secrete pro-inflammatory cytokines that convert human skin fibroblasts into iCAF preferentially. We identified pharmacological inhibitors that restores the ability of cSCC cells to induce dermal fibroblast differentiation into myCAF. We show that myCAF and iCAF have differential functional activities on the TME remodeling. Our data suggest that in the tumor microenvironment (TME) of squamous cell carcinoma (sSCC)\, iCAF and myCAF cooperate to orchestrate the TEM and tumor agressivness.

Or\, ces données\, loin d’être neutres\, sont les miroirs des biais\, inégalités et limites des systèmes de santé qui les produisent: sous-représentation de certaines populations dans les bases de données\, différences de dépistage selon le genre ou l’origine sociale\, biais culturels ou religieux\,… \nL’IA agit ainsi comme un miroir amplificateur des biais existants : (in)consciente des biais dans les protocoles d’apprentissage des modèles\, elle peut reproduire\, voire renforcer\, les inégalités dans les diagnostics\, les parcours de soins ou l’accès aux traitements. Mais elle peut aussi vertueusement rétablir des équilibres ou témoigner d’une réalité démographique\, voire incarner avec des données synthétiques. \nÀ partir d’exemples ancrés dans l’actualité\, cette conférence propose d’explorer comment les biais apparaissent dans les données médicales\, comment ils se propagent dans les systèmes/plateformes d’IA\, et quelles solutions et recommandations peuvent être mises en œuvre pour concevoir des systèmes d’IA plus équitables et plus fiables. \nLa réflexion invite à considérer l’IA non seulement comme un outil technologique\, mais aussi comme l’occasion d’y voir un révélateur des structures sociales et scientifiques qui façonnent les données\, en particulier de santé. \nComprendre ces mécanismes est une étape essentielle pour développer une IA responsable\, capable d’améliorer l’ai de à la décision tout en limitant les risques de discrimination et d’inégalités dans les soins.

DESCRIPTION:Multiscale Modeling of Biological Systems: Integrating Metabolism\, ECM Dynamics\, and\nAI-Driven Workflows within the PhysiCell Framework \nMultiscale models provide a powerful means of studying complex biological processes across multiple spatial and temporal scales. They capture both intracellular events\, such as signaling and metabolism\, and extracellular interactions where cells communicate and coordinate. By revealing how genetic or environmental deregulation affects diseas progression\, these models can suggest strategies to restore healthy phenotypes. In this talk\, I will present recent updates to the PhysiCell ecosystem developed at the Barcelona Supercomputing Center (BSC). I will introduce PhysiCelldFBA\, an extension that\nintegrates dynamic flux balance analysis to simulate metabolism within individual agents\, and PhysiMESS\, a plugin designed to simulate the complex 3D architecture of the extracellular matrix fibers. To demonstrate the versatility of these tools\, I will showcase several use cases\, ranging from metabolic switching in E. coli to large-scale cancer growth models.\nFinally\, I will discuss a novel integration of mechanistic modeling and artificial intelligence: the development of Model Context Protocol (MCP) servers. These servers transform Large\nLanguage Models (LLMs) into specialized modeling assistants\, enabling them to leverage tools such as NeKO for Boolean network construction\, maBoSS for stochastic simulations\, and PhysiBoSS for multiscale modeling. This framework represents a significant step toward automating the design and execution of complex biological simulations. \nMarco Ruscone is a postdoctoral researcher in the Life Science Department\, coordinated by Professor Alfonso Valencia\, at the Barcelona Supercomputing Center (BSC). He began his academic career in Turin\, Italy\, earning a bachelor’s degree in Physics and a master’s degree in Physics of Complex Systems for Biology from the Università degli Studi di Torino. He completed his PhD in Computational Biology at the Institut Curie in Paris\, under the mentorship of Dr. Laurence Calzone\, Dr. Andrei Zinovyev\, and Dr. Vincent Noël. DESCRIPTION:Crosstalks between Death Receptor signalling and the endoplasmic reticulum stress response in cancer\nInteractions entre la signalisation des récepteurs de mort et la réponse au stress du réticulum endoplasmique dans le cancer. \nElodie Lafont \nThroughout tumour development\, cancer cells are subjected to both intrinsic and extrinsic stresses with which they must cope to survive and proliferate. Adapted tumour cells survive this selection pressure through the activation of specific signalling pathways. Amongst those are the signalling engaged by the death receptors (DR) and the unfolded protein response (UPR)\, an adaptive response to endoplasmic reticulum stress. In this talk we will present several aspects linking the UPR\, and in particular its sensor IRE1\, and DR signalling in glioblastoma and triple-negative breast cancer cells\, and their functional consequences on cell fate. \nKeywords: Death receptors\, Unfolded protein response\, CD95\, TRAIL-R1/2\, IRE1\, Triple-negative breast cancer\, Cell death \n  \nInteraction CD27-CD70 : un nouveau mécanisme d’évasion tumorale \nEric Tartour \nLes molécules de costimulation sont connues pour favoriser la stimulation et la prolifération des lymphocytes T\, en synergie avec le récepteur T. Parmi ces molécules\, CD27\, exprimé par les lymphocytes T\, interagit avec son ligand CD70\, exprimé par les cellules présentatrices d’antigènes (lymphocytes T). À partir d’une analyse de données publiques (TCGA)\, nous avons d’abord observé que les cellules tumorales dérivées de cancers du rein exprimaient de forts niveaux d’ARN codant pour le CD70\, ce qui nous a paru paradoxal étant donné la fonction connue de cette molécule. Nous avons ensuite confirmé au niveau protéique qu’une interaction existait bien entre la molécule CD70 et la molécule CD27 exprimée par les lymphocytes T dans le microenvironnement des tumeurs du rein. Ces lymphocytes T étaient dysfonctionnels et exprimaient de nombreux marqueurs associés à l’apoptose (Benhamouda N. et al.\, Clin Cancer Res.\, 2022). De façon intéressante\, l’interaction entre CD27 et CD70 conduit au clivage de la molécule CD27\, libérant ainsi sa portion extracellulaire\, que l’on peut retrouver dans le plasma. Nous avons observé une corrélation entre le nombre d’interactions entre CD27 et CD70 dans l’environnement tumoral et les concentrations plasmatiques de CD27 soluble. Nous avons émis l’hypothèse que ces concentrations de CD27s pouvaient refléter un état dysfonctionnel des lymphocytes T\, secondaire à une interaction chronique entre CD27-CD70\,  qui seraient résistants à la réactivation par une immunothérapie anti-PD-1. Cette hypothèse a été validée en montrant que les concentrations de CD27s sont associées à la résistance au traitement par anti-PD-1 chez des patients atteints d’un cancer du rein métastatique. Nous avons étendu ces résultats à la dysfonction des lymphocytes T exprimant le CD27 et au caractère prédictif des concentrations de CD27s chez des patients atteints de mélanomes métastatiques (Sam I et al.\, Embo Mol Med\, 2025 ; Sam I.\, Clin Cancer Res\, 2025). \nMots clefs: Immunothérapie du cancer\, mécanisme d’évasion tumorale\, Biomarqueur\, Axe CD27-CD70. \n  \n

DESCRIPTION:Abstract :\nPancreatic ductal adenocarcinoma (PDAC) is a highly aggressive and lethal cancer with worryingly increasing incidence in developed countries. Key aspects that underline PDAC aggressiveness are the pronounced desmoplasia and the metabolic adaptability\, features that are commonly found in the primary and the metastatic site. Desmoplasia refers to the enhanced production and deposition of extracellular matrix (ECM) components\, which results to dramatic alterations in tissue architecture. Within this metabolically challenging tumor microenvironment (TME)\, tumor cells promote metabolic adaptations to maintain tumorigenic properties\, including proliferation\, chemoresistance\, and metastatic dissemination and expansion. \nIn this talk I will illustrate examples of ECM-driven tumorigenic properties\, such as the capacity of cells to alleviate the effects of chemotherapy by promoting DNA repair mechanisms. I will also present ECM-driven metabolic adaptations in the primary PDAC that contribute to chemoresistance. More specifically\, I will focus on the nucleotide imbalance observed in PDAC\, and reported in other solid cancers\, and describe the role of guanylates as mediators of chemoresistance. Relevant strategies to improve responses to therapy will be discussed. \nFinally\, I will share preliminary results on the emerging notion of the liver pre-metastatic niche (PMN) in PDAC. The PMN comprises ECM and metabolic alterations that favor metastatic cell seeding and subsequent metastatic expansion. The exploration of these alterations may help slow down or halt metastatic dissemination and increase the number of eligible patients for surgical resection. \nPour suivre la conférence à distance\, cliquez ici.

DESCRIPTION:Identifying the Epigenetic Players Involved in Melanoma Resistance to Targeted Therapies and to the Immune System. \nSince 2011-2012 and the use of targeted therapies and immunotherapies in the treatment of metastatic melanoma\, progress in terms of patient survival is evident\, with an increase in median survival from less than a year to over 5 years with immunotherapies. However\, almost 50% of patients are in therapeutic dead-end\, due to frequent resistance to treatment.  The main challenge today is to decipher the mechanisms of resistance to targeted therapies (TC) or immunotherapies (IT) and propose therapeutic approaches to block or reverse these processes. \nIn 2018\, we demonstrated that increased cellular levels of NAD+ render melanoma cells resistant to targeted therapies. This resistance is associated with dedifferentiation and specific epigenetic modifications. Focusing on these non-genetic resistance patterns associated with dedifferentiation\, we have identified epigenetic players whose inhibition resensitizes melanoma cells to TCs and increases their immunogenicity. \nOur data identify epigenetic players involved in the acquisition of resistance to TC and in the alteration of the immune response in melanoma cells. This results lay the foundations for new therapeutic strategies targeting epigenetic alterations to overcome resistance. \nPour suivre la conférence à distance\, cliquez ici.

DESCRIPTION:Kremen1 induces SEC24C/ATG9A-dependent cell death in cancer cells. \nKremen1 is a receptor for Dickkopf (DKK) ligands which are WNT inhibitors. It has also been reported to induce cancer cell death in the absence of its ligand\, DKK1; however\, the precise mechanism underlying Kremen1-mediated cell death remains unclear. Our observations indicate that Kremen1 induces a form of cell death characterized by non-apoptotic features\, accompanied by the accumulation of numerous vesicles and autophagosomes. Through biotin-based proximity labeling for protein-protein interaction analysis\, we identified SEC24C—a component of the COP-II complex—as a critical effector in Kremen1-induced autophagy and cell death. Furthermore\, our data demonstrate that Kremen1 localizes in proximity to SEC24C and ATG9A following vesicular trafficking and promotes the interaction of SEC24C with ATG8\, ERGIC\, and ATG9A. This network of interactions may underlie the increased formation of autophagosomes and vacuoles that culminate in cell death. Given that DKK1 is frequently upregulated in cancer and correlates with poor prognosis\, reactivating the Kremen1-dependent cell death pathway may represent a promising therapeutic strategy.
